Fix lexer/preproc diagnose issue (#1806)
* #include an absolute path didn't work - because paths were taken to always be relative.
* Pass LexerFlags to all lexing functionality that may output a diagnostic.
* Add test for lexing disabling issue.
* Improve tests.
